I have an old ESP LTD F-50 that I want to put new pickups in, but I don't know what to get. I want to use it for C standard sludgly-stonery stuff like QOTSA or Mastodon, but would also like to get a decent clean tone out of it. Any suggestions?

Duncan jb/59 combo works for a lot of people. Crunchlab/liquifire sounds good in my 7 string. A lot of people like the Duncan jazz/custom combo too.

For stoner stuff, Seymour Duncan JB/59 or DiMarzio Super Distortion. Definitely NOT actives.

Do NOT put EMGs in there. It will sound like SO thin because F50 is already a thin sounding guitar, EMG is going to just make it so nasty sounding.
