I'm planning to mod one of my guitars so that it contains a single knob clean boost inside the control cavity (Probably Tone City All Spark). My question is, is there an easy way to remove the input/output jacks on the pedal and directly connect hot and ground into the pedals' pcb?

Is there a specific reason you want to mod a pedal rather than put one of the many available boost mods in that are meant for guitar control cavities?

It's been done. It can be done. It's kind of a crazy idea for numerous reasons, but it's not really that tricky so long as the PCB fits comfortably into the control cavity.

Guitar Fetish has mod boards based on this concept.
