What is the preferred pedal tuner (first in line in pedal chain) for active pickups?

Does anyone have any ill effects in their tone from using a Boss TU3 with active pickups since its buffered?

Given that active pickups are already buffered. Is the Boss TU3 a good choice?

Yup, the Boss tuners are grand. A lot of people have multiple buffers in their chain whether from pickups or other pedals. Buffers are only an issue with pedals, like Fuzz boxes, that react in odd ways due to the change in impedance.

Agreed, of course, with active pups, there is already a buffer in front of the fuzz, so the TU probably has little to no effect.

I play pretty much exclusively active basses, generally you just need to take more time finding a fuzz you like :)
