not really...

1. i like having one global volume knob (it actually took me awhile to get used to the vol/vol/tone on my hellraiser)

2. i don't like how EMG's sound with the tone rolled down. I actually only use the tone rolled down a bit for playing cleans with the neck PU. Gotta love the sound of the SD-Jazz like this.

Yes. It's pretty much identical. I have an 85 in my bolt-on alder-bodied parts-guitar and two 89s in my mahogany-bodied neck-thru SLSMG... and they sound as similar as two identical pickups in dramatically different guitars can sound.

Yeah the "seven" inlay on the MTM1 looks like arse... but it is a thru-neck and comes standard with blackouts.

Yup, go for the 89 in it. Mine has some odd wiring courtesy of 7dt, my favourite position for leads is a combination of the 81 and the SA in the neck.
