It doesn't actually matter what way the saddes or the bridge are facing as long as it intonates but if one way is more comfortable then go that way.

yeah, if flipping the bridge around doesn't help, maybe you could bust out a file, and smooth over the edge of the saddle.
both my dean and schecter have TOM bridges, and the dean's is in backwards (i think i did that last time i changed pickups) but its alredy intonated wiht it backwards so i didn't want to take it out. it doesn't bother me tho, so i dunno haha. what does bother me, is my strat's bridge, its got an american two-pt floating trem, but the saddles are very square,and the sharp edge on the low E string scratches my hand, haha. i'll have to file it down one of these days. I think that graphtec makes graphite saddle replacements...they might not be as sharp as the metal ones...
