In the Seventh Heaven video, he said he tuned the highest two strings the same for a droning effect (both C#) and he gave some examples of a few songs he used them in.

I'd have to dig up the old interviews I have laying around in magazines, but to add to all the correct information so far, I'll say that he did occasionally tune the high string up to an F or something.

if he did, he didn't use it on any studio recordings as far as i know. To my knowledge it was like standard tuning down a minor third (to C#) with a double of the high C# (E) string. You can hear it on the treble part of his two-hand tap riffing on "Re-Arranged." He played with that tuning on the first two albums then decided to ditch the idea and play 6's the same time he started playing PRS guitars.
I imagine he decided to try and tune his low C# down to an F# to create an octave interval and from there that lead to a custom 4-string guitar used for that same essential tuning minus the higher strings. To my knowledge he only used this guitar for "Nookie" and "The One." If i recall correctly the low F# was a .65 gauge bass string though I can't remember where i read that. I'm sure you can pretty accurately emulate that on any 6 or 7 you've got.
You could always tune a 7 with the first 6 strings in C# and then put a low F# on it and adapt the songs. Droney octave stuff is super fun.
