I've repaired some Les Paul with that same problem. Some of them had the route trench to big for the truss rod, thus causing some sympathetic vibes. I've seen loose bridge mount screws, saddle screws and even a washer on the inside of the electronic cavity loose and caused a tone flux. Generally it's been trust rods on my end.

Скажи, чешут ли у тебя струны об лады, ровнял ли ты когда-то гриф, купил эту гитару новой у себя или заказывал откуда-то и проверял ли ты чёткую октаву с 0 до 12 лада ?

BTW, does anyone has the same thing on any other guitar? I mean are there any modulations unplugged? (i hear them only when i put my ear on the body, or when playing with overdrive)

I think my 7321 does the same thing that you're describing, only for me it's on the G string. Unfortunately, I'm a complete noob so I can't be of any assistance to you other than answering your question. Sorry!
