There's only one way when shimming a neck can, assuming all other factors are adjusted correspondingly, negatively impact a setup - of your neck angle is so small that you have to back the trem so far into the cavity that pull-back on the bar is impacted.

Other wise, if you need a little more clearance, a slight increase in neck angle and a slight raising of the trem, and you're good to go, with no measurable change in action (if you're any good).

Unless you get absolutely fucked up if your bridge is suddenly a couple millimeters further off the body, you'll never even notice the difference unless you measure neck angle, IMO.
