i have to agree with nick and dave here man. Actives can be nice, but on a custom made instrument, youre getting pretty good cuts of wood (if you arent, find another custom shop). Actives dominate the woods properties. like nick said, an all maple bolt on will sound different than an all mahogany set neck or whatever, but the tone is still gonna come mostly from the pickups. You want something thats gonna accent the woods in your guitar more man. If the guitar will be dark, check some lundgrens. Look into bare knuckles too. Once i decide which 7 is getting chopped up and turned into my main axe, its getting bareknuckles for sure. I've heard the wolfe JB rewind is pretty gnarly, and if you like single coils at all, the Rio Grande 7 string buckers are actually 2 single coils, packed into a humbucker spacing. All these options go way above and beyond alot of others. Shit, the dimarzio evo is up on my top 5 list, and the duncan custom rocks in mahogany.
In terms of what noodles said, if you do want to go active, try blackouts. Unless you are dead set 100% on emg's, blackouts are a good thing, because as was said, you dont have to route, and can always go passive again. You can also try them out without permanent modding of the guitar. Just a recommendation
