How many springs in your guitar? HELP!

Originally I had my universe setup perfectly with 3 springs on the back and the string gauges were 9-54's. It was going just fine, no problems, that is until i thought it went out of tune. Then i started to unlock the nuts to see if i can fix it. Next thing you know the guitar feels like the strings are tighter then ever and the bridge was bending up! So i made the choice of getting one the springs out one of my guitars and added it inside the universe. It fixed the bridge problem, but now im really bothered that I ....ed up and now the guitar feels like it's not in it's best performance when i originally had it setup.

I need help!

Could it be the intonation? do i need to adjust the trussrod? (i never used one btw)
